It seems like only one transcript can be uploaded. How do you get all your transcripts uploaded (graduate and undergraduate)? Or would the application be considered complete once the graduate transcript is uploaded and not all the transcripts are required to be sent in?

You can upload multiple pages/transcripts, but this must be done in a single document. If not, the newest document replaces the previous document. In your case, if you get either your undergrad or graduate transcript into your application, it will meet the transcript requirement.
